How I see Samus Aran's story

Prologue.

Hello.
I am a very big fan of Samus Aran, and if you are too, you may very well saw how there are different interpretations of Samus Aran throught the Metroid Games and manga. There is so much in fact that one can come to all sorts of conclusions when it comes to her story -- from where she starts to where in fact she was last seen.
It's been 30+ years now that Samus Aran and the Metroids exists and Nintendo barely (if not at all) mentionned this fact. Sadenning for such fans like myself. I admit it, she is my favorite female superhero.
I decided to share my fandom of Samus by writing what I believe is her story according to what I've red, saw and concluded throughout the years.
Of course, I like to mention that I do not own Samus Aran or Metroid, so if Nintendo is reading this, please don't sue. This is merely a "thing" I decided to do as some sort of book report and to see if some other fans of this series might share my opinions and ideas.
Of course, I invite anybody to partake in this interpretation and write in their own ideas. The main goal here is to come up with a more concrete storyline while taking notice of the one that already exists.
But two points before I start:
1) English is not my first language.
2) There will be spoilers.

Part 4 - Playground Zebes

Most of you Metroid fans will know part of this lore, but to make my essay complete, I want to include it nonotheless.
Gray Bird, the aforementionned Chozo elder, we all know now, took Samus with him to Zebes, the closest Chozo colony, where he thought Samus would be safest. The fact is, I believe the Chozo did not have a homeworld anymore; they blew it up in their war against one another. Zebes was just an outpost like so many, but for those who know, the Chozo's presence are well spread over this dimension of the galaxy throught artifacts and strands of technology splintered across other planets. Amongst them Elysia, SR388 and Tallon IV. Zebes could very well be the safest because of the presence of the greatest child of them and supernanny... not Mary Poppins, but a more advanced Aurora Unit entirely -- made by the Chozo -- called MotherBrain.
I very much imagine MotherBrain as the epitomy of Chozo technology. She's able to foresee great and significant events in the future (like the great living menace who would eventually conquer the entire galaxy), while maintaining Chozo activity on the entire planet without even building a sweat. I believe her also to be the last Guardian and Collector of every snip of information the Chozo ever collected, may it be from foreign species through great leaps of technology.
Great power corrupts absolutely. The human brain is the world's most mysterious and plentifull machine. And so with this thinking in mind, they built MotherBrain to keep all their sciences and informations in store so it could not corrupt them again, while THEY dedicate themselves to a way to demistify cognitive thinking and reach a new plain of existence through thoughtfull meditation and spiritual energy manipulation.
Those who do not learn from history are doomed to repeat it. And so the Chozo, believing they learned from it (the hard way), decided to bottle it inside MotherBrain, their living encyclopedia for all Chozos to glance.

So back to Samus.
I do believe that Zebes was not only plentifull of ressources, but also filled with danger for a young girl like Samus. And so the Chozo, fearing for their prodigal child of two worlds' safety, did the best they could to prevent her from falling ill to the dangers of their colony. And while the low gravity itself made her already able to train at a much faster speed, but still, this wasn't enough for her. For if ever a menace would pop-up to which Samus could not evade with a few jumps, and without the Chozo's or MotherBrain's help, what would she do? Chozos could fly!
As I wrote in part 3, the answer was DNA modification. The Chozo mingled their own DNA with that of Samus' human genetic codes to make her into the living embodiement of what they had hoped to create on K2L's human colony (but without having to go as far as DNA manipulation). This time, not only would Samus become the soul recipient of Chozo's science, technology, intellect and wisdom, but also a bridge between two worlds. The ancient one -- Chozo -- and the newborn unexperienced species -- humans -- to dwell upon the galaxy. She could not fly, but combined with her training, they thought, she would be able to reach new heights and gain independance at a rather good speed.
Furthermore, just in case, they programmed life pods to accept her specifics (saving stations, more on that in part 6). 
Much like Mowgli (The jungle book), Tarzan, Rahan, Axa or Nävis (Sillage), she would be able to evade the dangers of Zebes, making it her playground and training grounds when not in some knee-deep spiritual or intellectual training.
And then there was technology.

I will make a brief theory about the ship on Zebes. It said in the lore that I found that the ship that crashed was a remnant of a civilisation long forgotten. From the very moment Samus enters this ship, there are ghouls that attack her by appearing at random. I already instigated that the Chozo were so obsessed with war for a time that they devised some ways to return from the grave to attack once again one another in a ghostly form. We saw those in Metroid Prime 1 when she fought against Chozo ghosts. What if the Chozo picked up a part of this occult science from that ship?
How?
One name : Phantoon
Did you see the room where Phantoon is in the game? Looks like a cell, doesn't it? I like to pretend it was jailed there and cannot get out because, very soon, the Chozo became aware of it's presence. They took the "dimensionnal" portal technology from the ship. But when they found Phantoon and the ghosts it launched against them, they stopped every efforts to study this, but not before the enemy at that time -- another Chozo faction -- took the technology away and tried to use it. A small faction from Tallon IV from which Ridley might have been born then twisted into the monstrosity we came to know. They opened gates to an underverse from where other Phantoons might pop up from their home dimension to their. And one did; the one we saw near the second ending in Metroid Other M.
This is why spiritual energy and moral discrepencies are so important to the Chozo. They know how to clone themselves, but rather not do it unless absolutely necessary.
I will mention this cloning in more details in the future.

Have you ever noticed, dear Metroid players and fans, that in many moments throughout the games, Samus has to convert into her morphing ball to interface with some technology? Like the platforms in Elysia, statues on Tallon IV, the rotating pillar mazes, both the remote-control and the drill on SR388. I believe this is because the Chozo did not build all of them. They were the creations of their own one-man(woman)-army industrial plant MotherBrain.
Again, the Manga by Kenji Ishikawa understood this. Once Samus arrives on Zebes, a globe-like camera swoops in on her and focus it's attention on the girl. An orb. Like an eye. This... or rather these are not only MotherBrain's eye, but I believe her to have hundreds of them throughout the Chozo colonies. While most of them dissapeared after MotherBrain crashed (most of us know why and by whom), they were not only considered her eyes, but also her ears and -- most importantly -- her hands. Through them, MotherBrain could not only keep an eye out for Samus once in a while, as some sort of location device, but also control certain parts of the vast workshops across Zebes. Like drills, maintenance droids hubs, defence mechanisms (Chozo bots) and upgrades. That's why there are also small corridors that Samus can navigate throught while into her morphing ball...
...that she can only perform with a suit.
Other MotherBrains or AuroraUnits built by the Chozo were built before the MotherBrain we knew from Zebes. Some broke down by themselves over time, others were upgraded with the help of the Federation -- like the one in Skytown Elysia. The one on Zebes, to me, was the more advanced of them all because, for one reason, she created Samus' suit.
